Internal connections

What are the different ways I can connect the MO LCD screens internally? We are building 1U chassis which cannot have the wires going to the outside of the case. Can you use internal USB headers? Any other ideas?

Is it possible to use USB and how hard would it be to program compared to the com port if it can be used?

no, not USB by default. If you use a USB --> Serial converter then yes.
